Of course car thieves don't carry tools that would allow them to steal a car easily. Why the hell would they? I'm sure none of them actually drive to the trailhead with the intention of stealing cars that are left for hours and hours with no one watching. In fact, I'm pretty sure most car thieves are just out there at the trailhead with their trekking poles and backpacks, having a nice hike, and then all of the sudden decide to take a random stranger's car home as a bonus.
Pop hood, pull distributor wire. It takes about 30 seconds. If you want to be extra careful, take it with you. No thief is going to troubleshoot and repair a non-functioning vehicle. As soon as he can't get it to start, he'll move on...

If you want to make sure your car can't be driven away, take out an important relay under your car and carry it with you. Like the EFI relay. The chances that a thief will 1) be able to figure out why the car doesn't work and 2) has the correct relay in the middle of nowhere is basically impossible.

excellent idea ... or what about hiding the relay in your trunk so you can't lose it on the trail.

These are really exellent ideas. I'm going to try and figure out what on my car I can easily disconnect/take with me, thank you!

Remove the steering wheel and take it with you. It would also be a great conversation starter at the summit.

The easiest thing would be to wire a switch somewhere in the vehicle to shut off the fuel pump. It's what I'm doing to my 80 series landcruiser that I put a GM v8 in. Granted, I pulled rewired the entire thing myself so it isn't too much work to add a switch somewhere in the cab.

Find the culprit and reward them. Unlike the rest of us, they probably had a rough life.
Then bash and punish the victim because they could have always done something different to divert the predator.
See in the end, it's always the victim's fault.

Or instead of pulling relays, maybe spend 5 mins in your driveway one day figuring out which fuse you can pull to disable the ignition, fuel pump, or prevent the car from starting. Could be in the fuse box below the steering wheel or in the fuse box under the hood. Either way, you don't risk losing an import part and you'll likely have a spare in the box or another less important fuse to place in there if you do happen to lose it while hiking.

If you want to get a little more involved with less trail head work, as Conor said, install a hidden switch that isn't easily found by a potential thief. This could also protect your vehicle in more places than just the trail head.

These anti-theft measures are all well and good, but I'm the guy who's gonna leave that all-important relay or fuse somewhere on the trail and really screw myself over.
